A little more info is required. What tiles are you using for the road?

About the only tiles you can use are the dirt tiles for a road through the mountains. Those have transitions for dirt2 rock. If you are using something else, then it will not create a transition as it doesn't exist.

You can use Cobble.. just place 2 rows (2 pixle wide) of dirt between the cobble and rock. should come out perfect :)
