The way the mod 9 script work is that it places a static tile over all map tiles in caves. While this works great for making caves under mountains, it's not very nice for dungeon caves. The next version will address this issue.
In the meantime, you can still create bumps and uneven trerrrain in dungeon caves:
Paint your cave the way you want it with cave 0, cave 5, etc and whatever.
Then use DragonSCPCleaner to clear areas of static cave floor before running DragonSP.
You'll get the desired effect I think.
