I am by far a professional about this but maybe I can help... I had a similar problem on psp except almost everything was grass... if you are using Paint Shop Pro (and Photoshop too I believe). There is an option on there to save a palette. First load up the mod9 palette and then save the palette to your drive using the directions in the help file of your program (if you are on psp or photoshop), if you're using mspaint you're on your own. Once you've done that, go back to your shard map, then load up the palette you just saved. Chances are all your map will turn into the purplish rock hue and you'll have to recolor everything. I had the same problem with my map and I don't know what caused it, but when I loaded up the actual 24 bit palette from the color chart in Dragon to use, it changed almost my entire map to green. I had grass where water was supposed to be, grass where mountains, snow and forest was. Forest where sand was... it was a mess, but luckily I just had a basic map done with no details, so recoloring was no problem.
If that fixes and it you already have things blended and you're using either paint shop pro or photoshop, there's a tool on both called color replacer which should make it somewhat easier on you to recolor. It's still going to be a pain but will be much easier than actually going through and redoing it all. To use it just select the color you want the area to be and the color that's there, then just paint away. Should just replace that one color and that alone. If you're in an area where there's two shades very similar, you might have to redo that area, but if there's enough of a difference then it should work okay.
